Desertion follows two different narratives in Gurnah's native Africa, set against a backdrop of a turbulent time in Mombassa's independence from being a British Colony in 1899, and a family drama in Zanzibar in the 1950s.

The first narrative focuses around the forbidden love story of a spinster Muslim woman and a European stranger who happens upon her small town after her brother takes him in.
